I think I will create support for automatically extracting SetPatch from Workbench 3.1 ADFs, so the user only needs to have scanned a recognized WB disk, and the Launcher will automatically extract SetPatch and copy it to the temporary drive before starting the game...
I downloaded the SetPatch archive, but a text file inside says "You may NOT modify it in any way and you may NOT upload it whereever you feel like." and "UNLESS SPECIFICALLY NOTED OTHERWISE, THIS SOFTWARE IS NEVER FREELY REDISTRIBUTABLE.

The variant works as is, but some WHDLoad games won't start properly unless SetPatch is run first. Copy SetPatch (from Workbench 3.1) to Documents/FS-UAE/WHDLoad/C/SetPatch and it should work. The launcher will probably in the future warn about this / help install SetPatch correctly unless another good workaround is found.
I have contacted Heinz Wrobel in the hope, that we get the permission to redistribute SetPatch with the FS-Tools

as SetPatch is available in AMINET, I think you can bundle it with the Launcher. http://aminet.net/util/boot/SetPatch_43.6b.lha
